what is the manufacturer measuring when they list the height on a snow blower??I.E. honda list the dimensions as(LxWxH)55.5"x28.5"x41.0" on their HS928WAS snow blower.

Its kind of hard when you don't mention what specs you are looking at nor post a link to the spec your are referring to. I'll guess that its probably the height of the auger housing and hence the maximum depth of snow that the blower can just plough through without having to back up regularly and "get the rest of it". This is the prime reason for going slower, the impeller can not get rid of the snow fast enough to keep the auger empty in deep snow at higher speeds.

Well, using reasonable deduction, I's assume that the only thing on the machine that will be 41 inches tall will be the handles or the top of the tallest point on the machine. Not too many snow throwers out there that I've seen with a 41" high auger housing. Usually when a manufacturer provides measurements as you've shown, it's to provide you with the dimensions you have to consider for transportation and storage.
